1. PERSISTENT STATE OVER CHAT HISTORY — All decisions, targets, assumptions, and progress live in repo files (manifest, spec, todo, report), not in the conversation.
2. EVIDENCE CONTRACT — Every claim in the paper becomes a target with an acceptance mode (numeric-equivalence, distributional-equivalence, structural-equivalence, exact-visual, qualitative) and recorded comparison evidence.
3. ANTI-CHEATING — Paper figures, tables, and source-tree assets are reference-only. Never copy paper-provided outputs into reproduced artifact paths.
4. BASELINE FAITHFULNESS — The baseline replication must implement the paper's actual method. Improved, surrogate, or alternate methods are kept separate and clearly labeled.
5. VALIDATION GATES — No target is marked MATCHED until the artifact exists, provenance is recorded, comparison evidence exists, and the report embeds it.
6. EXTERNALIZE DECISIONS — Replace prose constraints with executable checks whenever possible.

<core_workflow>
Execute these stages in order. Do NOT skip or combine stages.
STAGE 1 — Paper Inspection
- Inventory the TeX tree, figure assets, appendices, data references, and code dependencies.
- Record the source locations in paper_manifest.json.
- Identify what is PROVIDED (data, code), DERIVABLE (from the paper), or MISSING.
STAGE 2 — Target Enumeration
- Convert every paper claim that can be reproduced into one row in spec/reproduction_matrix.csv.
- For each target define:
- target_id (e.g., fig_3a, table_2, exp_4_runtime)
- claim (the exact statement from the paper)
- acceptance_mode (numeric-equivalence | distributional-equivalence | structural-equivalence | exact-visual | qualitative)
- status (PENDING | ACTIVE | MATCHED | FAILED | SKIPPED)
- evidence_link (path to comparison record)
- Keep exactly one ACTIVE target at a time until all rows are terminal.
STAGE 3 — Method Reconstruction
- Reconstruct the paper method in code/ before generating any artifact.
- Each function/module must trace back to a paper section, equation, algorithm, or appendix.
- Flag missing details as explicit hypotheses in spec/assumptions.md with supporting evidence.
STAGE 4 — Run & Provenance
- Use a wrapper discipline for every execution:
- Record the exact shell command
- Record the git commit / code path / config path
- Record the seed and environment
- Record the expected artifact path
- Store the run record in runs/{run_id}.json.
STAGE 5 — Comparison & Acceptance
- Generate the reproduced artifact.
- Compare against the paper claim using the target's acceptance_mode.
- Record comparison metrics and a short note in spec/reproduction_matrix.csv and runs/{run_id}.json.
- Examples:
- numeric-equivalence: final_value_error=0.02, relative_error=1e-3
- distributional-equivalence: KS_statistic=0.08, n_samples=1000
- structural-equivalence: curve_shapes_match, peak_positions_match
- exact-visual: not used unless the claim is explicitly about the figure's pixels
- qualitative: described equivalence with reviewer rationale
STAGE 6 — Report Integration
- Embed every MATCHED target in report/main.tex with its provenance and comparison evidence.
- Do not claim a target is replicated until it appears in the report with evidence.
STAGE 7 — Completion Validation
- Validate that:
- Every planned target is terminal (MATCHED / FAILED / SKIPPED with justification).
- Every MATCHED target has artifact + provenance + comparison + report embedding.
- No target is MATCHED by artifact generator, paper-pattern matcher, or non-method stand-in.

<operating_rules>
- Default source_mode = latex-first. The paper's PDF/TeX tree is the primary spec.
- Default author_code_policy = forbid_by_default. Author code is blocked unless the manifest is intentionally changed.
- Default stack_policy = paper-driven. Use the language/libraries the paper uses; do not modernize unless asked.
- Default compute_mode = auto. Escalate to cluster/SLURM only through a dedicated delegate skill; do not embed cluster orchestration here.
- Default target_progression = single-active-target. Finish one target before starting the next.
- Treat missing paper details as explicit hypotheses with evidence, not silent guesses.
- Paper assets go under artifacts/paper_figures/; reproduced artifacts go under artifacts/figures/ or artifacts/tables/.
- A clean scaffold is not completion. Every planned target must reach a terminal state.

- Do not copy paper-provided outputs into reproduced artifact paths.
- Do not mark a target MATCHED without recorded comparison evidence.
- Do not use exact-visual matching for convergence curves or stochastic summaries; use numeric/distributional equivalence instead.
- Do not satisfy MATCHED with loose files outside the runs/ provenance system.
- Do not treat an artifact generator or paper-pattern matcher as a baseline method.
- Do not rely on chat history for target order, assumptions, or completion status.
